In my opinion 'make out of' is correct and not 'make out from'. Experts can comment. May be both are wrong!!

I think it should be "What do you make of this".
Not "out of" or "from"

"What do you make out of this?" is only valid if you are holding up the ape heads and suggesting that a necklace project is on the cards. Actually, not even then- it would be "What do you make out of these?"

I feel all three are correct. I prefer to use the second one, but one can always use the other two too.

I don't think it's correct. I think this can be only used when you are actually making something out of it - i.e. "This is a piece of wood, there are a lot of things you can make out of it. You can make a stool out of it or a table". Only one of the 3 choices given by vnabhi is correct, the third one.
