That's correct. Flyover work is going on in Nagar city and it is better to take the Nagar bypass. I recently went to Aurangabad and took the bypass. The bypass is in good condition except for few stretches.
Did Pune - Trimbakeshwar - Shirdi/Shani Singnapur - Nagar - Ranjangaon - Pune in new year weekend. Had a wonderful darshan at all the temples.
Total trip distance - 600 kms. Time - 35 hrs.
Stay - MTDC Shirdi.
Route status - Pune - Trimbakeshwar via Nasik.
Road conditions are good. However, 2 lane road and heavy traffic keeps the progress slow till Alephata. Also, lots of speed breakers introduced recently near Khed ghat bypass, Rajgurunagar bypass and few other places.
Trimbakeshwar- Shirdi.
Good roads throughout. A single small patch before the Shirdi airport is the only one which need to be crossed carefully.
Shirdi - Shani Singnapur.
Shirdi - Rahuri is extremely patchy and not a single km is smooth. Random giant potholes comes in between as bonus. Rahuri - Shani Singnapur is full concrete, good road.
Shani Singnapur - Ghodegaon- Ranjangaon.
Good roads throughout. We crossed Ahmednagar in afternoon and hence not much traffic.
Ranjangaon - Pune is business as usual with good roads and heavy traffic.
I did a Pune-Shirdi-Shani Shingnapur-Pune trip yesterday (from Viman Nagar).
- Started at 5 am from Pune, took the Sangamner option as suggested by Google.
- it was a breeze early in the morning all the way to Shirdi, we took a 30 min breakfast break at the ghats near Sangamner, and reached Shirdi at 9 am.
- Pune to Sangamner is probably familiar to a lot of people in the forum and is part of the Pune-Nashik route; four lanes for most part, with some parts still in process and some parts passing through small towns ( was not an issue early in the morning, but quite a hassle otherwise sometimes )
- from Sangamner all the way to Shirdi it is through smaller roads, but condition of these roads are quite ok for most parts, traffic is quite sparse (at least in the morning ). Only one small stretch with rough surface if I remember correctly. This road also goes around the Shirdi airport runway, and reaches very close to the Shirdi town and merges with the main road.
- From Shirdi to Shani Shingnapur, as was mentioned in the post above, the road upto Rahuri has extremely uneven and patchy surface. the big potholes seem to have been filled, but the surface is still very patchy. Rahuri-Shani Shingnapur is quite ok . Concrete Road.
- from Shani Shingnapur to Pune via Ahmednagar is quite ok surface-wise, except for passing through Ahmednagar ( with the flyover under construction ). Google suggested a slight detour at the flyover site which I took.

Congratulations for spelling the town's name fully. Else most people you ask in say Viman Nagar near the Pune airport will assure you that the Nagar road is the best way to reach Shirdi. "Which nagar" brings a baffled response.
Planning a trip from Goa to Shirdi and couple of days stay at Aurangabad visiting Ajanta Ellora caves as well. Can anyone advise me on the roads as well as the route. Also what else can we cover around Aurangabad?

No. But way better than what it used to be. I remember Vivek and Parag updating about 3-4 months back when the travel time now being around 1.5 hours compared to the earlier 2.5 hours

Wouldnt it be better to go from aurangabad to pune and then goa. The roads would be better isnt it considering the pune bangalore highway?

Solapur-Bijapur has also improved since my last visit.
Here's one from Vivek.
Crossing Pune (and 30 km either side) is a huge pain, has always taken 2 hours to cross unless past midnight. If you are ok with it, you can go via Pune.

Planning Pune-Shirdi-Shani Shingnapur-Pune drive on 2nd and 3rd July.
Google shows Hadapsur->Shikrapur->Alephata->Sangamner-> Shirdi faster by about 10 min compared to via Ahmednagar(NH 160). Recently i heard one of the KSRTC driver on Shirdi Bangalore route saying that there is a road construction work going on and they are always delayed due to that but i couldnt recollect which route said.
Looking for suggestion from people travelled in these routes recently.

Is an ok route. Beyond Sangamner its a mixed bag with good roads and some bad sections. There are some construction just before Shirdi airport. After Shirdi airport its excellent for the 15 km till Shirdi.
Nagar-Shirdi was in terrible shape with deep craters.
This is from Dec 2020, not a recent update. At that time Sangamner route was a better evil.
Did a Pune ->Tryambakeshwar -> Shirdi -> Shani Shingnapur -> Pune over this weekend.
Hadapsur to Alephata although 2 lane was very smooth roads.Gets bad just around Alephatta. Post that till Nasik it is 4 laned highway average since road surface is not smooth.
On the Nasik to Shirdi stretch took the 4 lane till sangamner and then took a deviation at Sangamner to shirdi which passes via the Airport. Although a state highway road surface was smooth.
Shirdi to Shani shingnapur stretch is bad till Rahuri. Rahuri till Shani Shingnapur which is around 22 KM is good concrete roads.
Shani Shingnapur till Ahmednagar is average and post that till Pune very nice roads but since it was a sunday evening traffic was very bad.
Also missed adding to my previous post that in this entire 2 days trip i was stopped 5 times by cops as i was driving a Karnataka registered car. Although all the officers were polite and i wasnt penalised, it was quite frustrating.

How bad? Still deep craters bad?
Is the Sangamner route all smooth now? There were some intermittent bad sections when I last drove.

Not very surprising. Hope you had a valid PUC. When visiting MH, I always carry all originals for this very reason.
