Your point is right but View is wrong. Let me explain.
Car is a manufactured product, and comes under central ministry. It in conjunction with state govt have a say. So the product will attract the taxes as deemed, now GST.

Isn't Registration a service and doesn't it, therefore, come under Goods and SERVICES tax?

No it is a privilage a state is allowing you to run your personal vehicle on its roads. it needs to spends money on making, upkeeping the roads and associated expenses. hence it charges the rate, as deemed by it. Sates are free to charge as much (MH,KA) or as little(North east, HR)

Although Skoda announced one nation one price, in reality it's different prices for different states.

Naturally the costs across the states will be different as it has to transport the vehicle form its factory to places across india and transportation costs are different. So it will be cheapest in Aurangabad vs say Manipur.

Yes. Few more details after having spoken to the SA. There is a corporate discount of Rs.30,000/- as per Skoda vetted list of corporates, plus additional discount on basic accessories at the time of booking / sale. Waiting period for top-end Diesel is 2 months, while for other variants its 1 month from the date of booking in Bangalore.
